Chania is the smaller of the two airports and, for Rethymno, usually the shorter drive. Arrivals is compact enough that finding your driver is straightforward, and the road east along the north coast is the easier of the two approaches.

Chania or Heraklion for Rethymno?
If you have a choice of flights, Chania is generally the shorter transfer to Rethymno and the simpler airport to be met at. Heraklion has more routes and often cheaper fares, which is why more visitors end up there.
Neither is a bad choice, and the difference is smaller than the map suggests because both drives use the same north coast road. If the fare difference is meaningful, take it; if it is marginal, Chania is the easier arrival.
